Desain materi CLIL harus didasari dari hasil need analysis dan situational analysis di sekolah. Dalam mengintegrasikan materi CLIL dengan pembelajaran tematik di kelas, ada empat elemen penting sebagai theoretical framework yang meliputi subject content (thematic topic) and language focus, higher-order thingking activities, content language & classroom language, dan local culture-based content. Dalam implementasinya, guru terlebih dahulu mempersiapkan materi CLIL dengan membuat lesson plan, materi pembelajaran dan bahan ajar. Lesson plan yang dirancang sesuai dengan CLIL framework yang terdiri dari 10 elemen.
