In biological systems, the interaction of a particle with its environment leads to diffusive motion. This kind of motion can be observed on various length and time scales. In this thesis we develop methods for the description of biological diffusion processes across many length scales. On the microscopic level, we investigate the normal modes of the local hydrogen bond dynamic rearrangement in liquid water from molecular dynamics simulations using Markov state models. For three water molecules, we find five well-separated slow dynamic modes with relaxation times in the 2 - 6 ps range.
