Bacillus subtilis: sporulation, competence and the ability to take up fluorescently labelled DNA

In dit proefschrift zijn competentie, transformatie en sporulatie van Bacillus subtilis bestudeerd. We hebben gevonden dat de master regulator van sporulatie SPo0A direct bindt aan de origin of replication. Het effect van Spo0A op replicatie is het sterkst wanneer sporulatie geïnduceerd wordt tijdens exponentiële groei.De competente staat van B. subtilis is onderzocht met RNA-seq en differentiële expressie van non-coding RNAs is aangetoond. Er zijn down-regulated genen gevonden in de competente sub-populatie en met uitzondering van een, hebben al deze genen een up-regulated anti-sense RNA. Een aantal belangrijke eiwitten werd gevonden die gereguleerd worden op eiwit post-transcriptioneel niveau. Een nieuw hoog differentieel tot expressie komend gen, yhfW, is gevonden en afwezigheid van dit gen heeft een negatief effect op competentie. Analyse van het metaboloom toonde aan dat afwezigheid van yhfW resulteert in lagere niveaus van TCA-cyclus metabolieten tijdens competentie. Tijdens sporulatie leidt afwezigheid van yhfW tot hogere niveaus van Spo0A.We laten voor de eerste keer zien dat Bacillus subtilis getransformeerd kan worden met fluorescent DNA. Het fluorescente DNA gaat interactie aan met het competentie complex, het recombinatie eiwit RecA en het chromosoom. Door gebruik van microfluidics tonen we aan dat het fluorescente DNA tot expressie komt na integratie, en dat celdeling niet noodzakelijk is voor expressie van geïntegreerd DNA.In this thesis competence, transformation and sporulation of Bacillus subtilis were studied. We found that the master regulator of sporulation, Spo0A, binds directly to 0A-boxes in the origin of replication and inhibits replication. The effect of Spo0A on replication is strongest when sporulation is induced during exponential growth. The competence state of B. subtilis was investigated by RNA-seq and notably also differential expression of non-coding RNAs was found. Significant down-regulation of genes in the competent sub-population was found, and all but one of these genes have up-regulated antisense RNAs. Several important competence proteins were found to be regulated on a post transcriptional level. A new highly up-regulated gene, yhfW, was discovered and absence of this gene negatively effects competence. Metabolomic analysis showed that absence of yhfW results in decreased levels of TCA-cycle metabolites during competence. During sporulation absence of yhfW leads to increased expression of spo0A.We show for the first time that Bacillus subtilis can be transformed with fluorescently labeled DNA. The labeled DNA interacts with the competence machinery, the recombination protein RecA and the chromosome. Furthermore, using microfluidics, we show that the fluorescent DNA is expressed after integration, and that cell division is not required for expression of the integrated DNA
