Survey of bacterial diseases on stone fruits in Lebanon and investigation of phenotypic and genetic diversity of the isolated Pseudomonas syringae pathovars

Upon evaluating the state of the art of bacterial diseases affecting stone fruits in Lebanon, we conducted an extended survey to tackle the critical and most important occurring pathogenic bacteria unveiling their biochemical, biological and molecular identity. Our survey demonstrated that bacterial canker is the main and widely spread bacterial disease of stone fruits in Lebanon. The highest disease incidence was observed on cherry and apricot followed by plum, almond, peach and nectarine, respectively. As causal agents of this disease we identified two pathovars of Pseudomonas syringae, pathovar syringae and pathovar morsprunorum race 1. The pathovar syringae was isolated from all the commercial stone fruit species (peach, almond, nectarine, plum, cherry and apricot) and all Lebanese sampled regions, while the pathovar morsprunorum race 1 was present on nectarine, plum, cherry and apricot only in mountainous areas (Mount Lebanon, North Lebanon and the mountainous part of Bekaa). None of the other bacterial species pathogenic to stone fruits were isolated in this study unless gall symptoms suspected to be induced by Agrobacterium tumefaciens that were observed twice. Molecular characterization using both MLST and BOX-PCR showed that isolates of the pathovar morsprunorum race 1 were genetically homogenous belonging all to the same phylogroup 03 (PG03) while high genetic diversity was observed among isolates of the pathovar syringae which were divided into two genetic groups (PG02b and PG02d). The phylogroups 02b (PG02b) and 02d (PG02d), that are standard phylogroups named following an international code for Pseudomonas syringae classification using MLST. It is important to note that isolates of the PG02b were never isolated from apricot trees in the conducted survey whereas those of the PG02d were detected from all stone fruit species. Differences in virulence was observed among Pseudomonas syringae isolates when inoculated on cherry fruitlets and Pseudomonas syringae pv. syringae isolates of the PG02d showed to be more virulent than those of the PG02b. Moreover, we found that single gene phylogeny using partial sequence of cts gene is able to allocate isolates Pseudomonas syringae isolates similarly to MLST suggesting that this gene is potentially useful for rapid and regular identification of an unknown isolate. The genetic distance between PG01 and PG03, representing strains of the pathovar morsprunorum race 2 and race 1 respectively, revealed that the two races are genetically distant and distinct pathogens adapted to the same hosts suggesting their division into two different species. Furthermore, by adding new isolates to the PG03 we were able to divide it into two clades according to the threshold of genetic distance used for clades delimitation, separating among different pathovars belonging to this phylogroup. We also started investigations on the type three secretion system by detecting and sequencing some of the effector genes present in the Lebanese Pseudomonas syringae isolates. Both hopAE1 and hopI1 effector genes were present in the majority of the isolates and we found congruence between their phylogeny and the one of MLST. This indicates a similar phylogenetic resolution between the core genome (housekeeping genes) and those effector genes that needs to be investigated better in the future. This study supports solid preliminary conclusions for any future studies dealing with bacterial diseases on stone fruits in Lebanon and Pseudomonas syringae in general. We conducted the first survey dedicated specifically to such kind of diseases and we characterized for the first time isolates of Pseudomonas syringae from Lebanon using different techniques. The data provided will help in investigating the epidemiology, ecology, population genetics, and molecular evolution of this multifunctional group of bacteria.Lo scopo del presente lavoro è stato quello di valutare le mallattie batteriche delle drupace in Libano, conducendo un’indagine atta ad individuare i principali agenti patogeni e le loro caratteristiche biochimiche, biologiche e molecolari. Da queste ricerca si evince che il cancro batterico è la malattia più diffusa tra le drupace in Libano. La più alta incidenza di malattia è stata osservata nel ciliegio e nell’albicocco, seguiti rispettivamente dal susino, mandorlo, pesco e nettarine. Come agenti causali di questa malattia sono state identificate due patovar di Pseudomonas syringae, patovar syringae e patovar morsprunorum razza 1. La patovar syringae è stata isolata da tutte le specie commerciali di drupace (pesco, mandorlo, nettarina, susino, ciliegio e albicocco) e in tutte le regioni dove è stato effettuato il campionamento; mentre la patovar morsprunorum razza 1 è stata isolata solo da nettarine, susini, ciliegi e albicocchi coltivati nelle aree montuose del Paese (Mount Lebanon, North Lebanon e la zona montuosa di Bekaa). Nessun’altra specie batterica patogena per le drupace è stata isolata in questo studio, ad eccezione della presenza di tumori, osservata in due casi, probabilmente causati da Agrobacterium tumefaciens. La caratterizzazione molecolare, effettua mediante MLST e BOX-PCR, ha evidenziato che gli isolati della patovar morsprunorum razza 1 sono geneticamente omogeni e appartenenti tutti allo stesso filogruppo 03 (PG03), mentre un’alta diversità genetica è stata osservata tra gli isolati appartenenti alla patovar syringae, i quali sono stati divisi in due gruppi genetici (PG02b e PG02d). I filogruppi 02b (PG02b) e 02d (PG02d), fanno parte della classificazione internazionale dei filogruppi di Pseudomonas syringae, secondo le analisi condotte tramite MLST. È importante evidenziare il fatto che, nel presente studio, gli isolati appartenenti al PG02b non sono stati mai ottenuti dagli alberi di albicocco, mentre quelli appartenenti al PG02d sono stati isolati da tutte le drupace oggetto di studio. Gli isolati di Pseudomonas syringae hanno mostrato diversi livelli di virulenza dopo essere stati inoculati nei frutticini di ciliegio; mentre gli isolati di Pseudomonas syringae pv. syringae appartenenti al PG02d si sono dimostrati più virulenti rispetto a quelli del PG02b. Inoltre abbiamo dimostrato che la filogenesi, effettuata mediante l’utilizzo del solo gene cts, riesce ad assegnare gli isolati a Pseudomonas syringae, come è avvenuto utilizzando MLST. La distanza genetica tra il PG01 e PG03, che rappresentano rispettivamente ceppi della patovar morsprunorum razza 2 e razza 1, suggerisce la loro divisione in due differenti specie, in quanto ha messo in evidenza il fatto che le due razze sono geneticamente distanti e che identificano due distinti patogeni adattati però allo stesso ospite. Inoltre, aggiungendo nuovi isolati al PG03 e in base ai limiti fissati nei clade per la distanza genetica, siamo in grado di dividere questo filogruppo in due clade, separando cosi il PG03 secondo le diverse patovar di appartenenza. Inoltre sono state effettuate delle indagini preliminari sul sistema di secrezione di tipo III mediante il rilevamento ed il sequenziamento di alcuni geni effettori presenti negli isolati Libanesi di Pseudomonas syringe. Entrambi i geni effettori, hopAE1 e hopI1, erano presenti nella maggior parte degli isolati e mostravano una corrispondenza tra la loro filogenesi e quella ottenuta mediante MLST. Ciò sta ad indicare una simile risoluzione filogenetica tra il core genome (geni housekeeping) e i geni effettori, che comunque dovrà essere approfondita meglio in futuro. Questo lavoro porta a delle prime solide conclusioni, che potranno essere alla base di futuri studi riguardanti la relazione tra le malattie batteriche delle drupace in Libano e Pseudomonas syringae. Con questa tesi è stata condotta per la prima volta un’indagine dedicata specificatamente a questo tipo di malattie, alla quale è seguita la prima caratterizzazione, mediante l’utilizzo di diverse tecniche, di isolati di Pseudomonas syringae provenienti dal Libano. I risultati ottenuti saranno di aiuto nei futuri lavori che andranno ad investigare l’epidemiologia, l’ecologia, le popolazioni genetiche e le evoluzioni molecolari di questo gruppo multifunzionale di batteri.Dottorato di ricerca in Protezione delle piant
