Building computational tools to facilitate the large-scale study of small nucleolar RNAs

Les petits ARN nucléolaires (snoRNA) sont de petits ARN non-codants importants pour la biogenèse des ribosomes via la maturation et la modification des ARN ribosomiques. Il y a deux types de snoRNA : les C/D et les H/ACA qui guident les modifications en reconnaissant leurs cibles par complémentarité de séquence. Dans les dernières années, de nouvelles fonctions ont été découvertes pour les snoRNA. Plusieurs snoRNA ont été identifiés comme étant dérégulés dans diverses pathologies, mais leur implication est encore mal comprise. Afin d’investiguer le rôle des snoRNA dans ces pathologies, il serait intéressant de comparer le niveau des snoRNA par rapport aux autres ARN de la cellule et de prédire leurs interactions potentielles afin d’y trouver des pistes. Par contre, l’étude des snoRNA est entravée par leur contexte génomique et le peu d’informations disponibles sur les nouvelles fonctions. Les snoRNA sont majoritairement introniques et certains possèdent plusieurs copies très similaires causant de l’ambiguïté dans leur quantification. La plupart des outils disponibles n’y sont pas adaptés et ignorent les gènes qui se trouvent dans ces situations, faussant la représentation des snoRNA et le portrait global des ARN dans la cellule. Ensuite, la prédiction d’interactions de snoRNA serait un bon point de départ dans l’élucidation d’un mécanisme, mais les seuls outils disponibles sont basés sur le mode d’action menant à la modification de l’ARN et ne considèrent pas la diversité des nouvelles fonctions. Cet ouvrage présente deux outils, CoCo et snoGloBe, conçus pour faciliter l’étude des snoRNA en prenant en compte leur contexte génomique particulier dans la quantification et la diversité de leurs fonctions dans la prédiction d’interactions. CoCo quantifie correctement les snoRNA ainsi que les autres gènes, permettant leur analyse conjointe et l’obtention d’un portrait juste des différents types d’ARN dans la cellule. SnoGloBe permet de prédire des interactions variées de snoRNA C/D et performe mieux que les autres outils disponibles. L’étude d’un snoRNA modèle montre que près de 10% des interactions prédites ont un impact fonctionnel, facilitant l’étude mécanistique. Ces outils aideront grandement la communauté scientifique s’intéressant aux snoRNA et les avancées dans le domaine.Abstract: Small nucleolar RNAs (snoRNAs) are small non-coding RNAs that play an important role in ribosome biogenesis through maturation and modification of ribosomal RNAs. There are two types of snoRNAs: C/D and H/ACA that guide modifications by recognizing and interacting with their targets through base pairing. In recent years, new diverse functions have been discovered for snoRNAs. In addition, several snoRNAs were shown to be deregulated in various pathologies, but their involvement is still poorly understood. In order to investigate the role of snoRNAs in these conditions, one could compare the abundance of snoRNAs in relation to other RNAs in the cell and predict their potential interactions in order to find interesting leads. However, the study of snoRNAs is hindered by their genomic context and the limited information available on their novel functions. SnoRNAs are mostly intronic and some of them have several very similar copies causing ambiguity in their quantification. Most of the available tools are not adapted to this ambiguity and ignore genes in these situations, distorting the representation of snoRNAs and the overall picture of RNAs in the cell. Furthermore, the prediction of snoRNA interactions would be a good starting point in elucidating a mechanism, but the only tools available are based on the mode of action leading to RNA modification and do not consider the high diversity of new functions. This thesis presents two tools, CoCo and snoGloBe, aiming to help the study of snoRNAs by taking into account their particular genomic context in the RNA quantification and the diversity of their functions in the prediction of their interactions. CoCo correctly quantifies snoRNAs along other genes, allowing their joint analysis, and provides an accurate picture of the different RNA types in the cell. SnoGloBe predicts a variety of C/D snoRNA interactions and performs better than other available tools. The study of a model snoRNA shows that nearly 10% of the predicted interactions have a functional impact. The analysis of predicted interactions will facilitate the mechanistic study of snoRNAs.
