Characterization of microRNAs and microRNA target genes by bioinformatic approaches and expression analysis of microRNA genes in cultivated mushroom (Agaricus bisporus)

Agaricus bisporus dünya çapında en çok yetiştirilen ve tüketilen mantar türlüdür. Ekonomik değeri olan kültür mantarının üretiminin ve verim kalitesinin artırılması önem taşımaktadır. RNA temelli gen susturma mekanizması olan RNAi fenomeninin kilit elemanlarından birisi de mikroRNA’lardır ve miRNA'lar farklı hücresel süreçlerde genleri ve genomları düzenleyebilirler. Mevcut araştırmalar, üreme, gelişim ve stres tepkilerinde mikroRNA’ların temel rol oynadığını göstermektedir. Bu tez çalışmasında, A. bisporus’ta bulunan mikroRNA’ların ve bunların hedeflediği genlerin biyoinformatik yöntemlerle tespit edilmesini ve miRNA’ları kodlayan genlerin qRT-PCR ile ifade profillerinin belirlenmesini hedeflenmiştir. Bu amaçla 7 adet olası miRNA tanımlanmış, bu miRNA’ları kodlayan genlerin ifade profilleri belirlenmiştir. Biyoinformatik yöntemlerle 7 miRNA adayının mature yapıları kullanılarak hedef genleri tanımlanmıştır. Saccharomyces cerevisiae genomuna karşı homoloji ve ontoloji çalışmaları yapılmıştır. Agaricus bisporus'un sap ve şapka kısmlarında gen ifade profilleri kıyaslanmıştır ve şapka kısımlarında sap’a göre yüksek ifade gözlemlenmiştir. Hedef genlerin ontoloji çalışmaları neticesinde, görev aldıkları aktif biyolojik süreçlerle ilgili bilgiler temin edilmiştir. Elde ettiğimiz bilgiler ışığında, Agaricus bisporus'da RNA interferans sisteminin kendine özgü bir versiyonunun bulunabileceği fikrini destekliyoruz. Bu çalışmaların yemeklik mantar türlerine yönelik gelişim ve stres mekanizmalarının anlaşılması ve ilerde kullanılabilecek biyoteknolojik yöntemlere temel oluşturabileceği düşünülmektedir.Agaricus bisporus is the most grown and consumed mushroom variety worldwide. It is important to increase the production and yield quality of cultivated mushrooms with economic value. One of the key elements of the RNAi phenomenon, which is an RNA-based gene silencing mechanism, is microRNAs and miRNAs can regulate genes and genomes in different cellular processes. Current research shows that microRNAs play a major role in reproduction, development and stress responses. In this thesis, we aimed to identify microRNAs in A. bisporus and their targeted genes by bioinformatics methods and to determine expression profiles of genes encoding miRNAs by qRT-PCR. Accordingly, 7 possible miRNAs were identified and their expression profiles of genes encoding miRNA were determined. Target genes were identified using the mature structures of 7 miRNA candidates by bioinformatics methods. Homology and ontology studies have been conducted against Saccharomyces cerevisiae genome. The gene expression profiles of Agaricus bisporus were compared in the stipe and pileus (cap) parts and higher expression was observed in the pileus parts compared to the stipe. As a result of ontology studies of target genes, information about active biological processes in which they take part was provided. In the light of the information we have obtained, we support the idea that a unique version of the RNA interference system can be found in Agaricus bisporus. It is thought that these studies can form the basis for understanding the development and stress mechanisms for edible mushroom species and for future biotechnological methods
