Cette thèse comporte deux parties, une numérique et une expérimentale. Dans la partie numérique, nous discutons d'un algorithme stochastique qui modélise la dynamique de repliement des molécules d'ARN intégrant les motifs pseudonoeuds. Nous avons développé un algorithme qui accélère la simulation de systèmes Markovien piégés dynamiquement. A chaque pas, le nouvel état visité est choisi en dehors de l'ensemble des n états de référence. Les propriétés du système sont moyennées exactement le long de toutes les trajectoires sur les n états. L'algorithme d'ordre O(n2) contient le calcul des moyennes et la mise à jour des n états de références.
