In this thesis, I present a set of methods optimizations developed to study the development of the chicken embryo at single-cell resolution. I present also the study of cell fate decisions and patterning events at different scales, and from different perspectives. We produced a transcriptomic atlas of the different cell populations implicated in the patterning of the limb, made an in silico reconstruction of the cellfate decisions occurring during digit formation, explored the cell fate convergence driving skeletogenesis in different embryonic regions with different origins, and finally stablished a workflow for cross-species comparisons of co-expression signatures along developmental trajectories
