Identifikasi dan analisis filogenetik bakteri endosimbion pada kapang rhizopus spp. berdasarkan gen penyandi 16s rrna

Tempe is one of Indonesian indigenous soybean-based fermentation products that involves Rhizopus spp. during the fermentation process. Several studies reported that bacterial belong to Burkholderia spp. forming endosymbiotic association with mycelium of R. microsporus. These bacteria have been detected capable to produce mycotoxins namely rhizonin and rhizoxin. This study aims to determine the types of endosimbion bacteria found in Rhizopus spp. from several samples in Indonesia, to know the relationship Rhizopus spp. isolates with Rhizopus spp. that have been reported and to know the relationship between endosymbiotic bacteria in Rhizopus spp. from Indonesia with Burkholderia's endosymbiotic bacteria that have been reported. Endosymbiotic bacterial isolates were isolated from 9 strains of Rhizopus spp. ATH Pr, ATH 1, ATH 10, ATH 24, ATH 27, ATH 35, ATH 40, ATH 53, and ATH 63). Morphological characterization was carried out using Gram staining method and identification was conducted by molecular technique through several stages such as purification of bacteria, the growth of bacteria on medium NA, DNA extraction and propagation of DNA through PCR (Polymerase Chain Reaction) using ® KAPA3G , electrophoresis, analysis of DNA sequences through the Chromas Pro ® program, and phylogenetic analysis using MEGA 6.0 software. DNA amplification was conducted based on sequence from 16S rRNA gene. The DNA extraction and propagation of Rhizopus through PCR using Plant Genomic DNA Mini Kit (GP100) (Genaid, Taiwan) and GoTaq Green Master Mix, based on sequence from ITS region, and morphological identification through the manufacture of slide culture preparations. A total eleven bacterial isolates were succesfully obtained in this study. There are 1a, 1b, 1c, 5c derived from ATH Pr; 1d derived from ATH 24; 5a and 5b isolates derived from ATH 27; 3c isolate derived from ATH 35; 8a isolate derived from ATH 53; 4d, 4e isolates derived from ATH 63. Identification using molecular phylogenetic analysis showed that 1a sequence is Staphylococcus sp. due to nested in the same clade with S. cohnii strain GH137 ® , and S.nepalensis strain CW1 T , S. cohnii subsp. urealyticus strain CK27 T . The 1d isolate is S. arlettae because it is monophyletic clade with S. arlettae ATCC43957 T . The 4e isolate is S. saprophyticus because it is monopyletic clade with S. saprophyticus NBRC102446 T and S. saprophyticus subsp. bovis GTC843 T T . The 4d, 5c, 3c isolates are Bacillus sp. because they are paraphyletic clade with S. subtilis JCM1465 , and B. tequilensis 10b T , B. subtilis subsp. subtilis DSM10 T . The 5a and 5b isolates are B. cereus because they are monophyletic clade with B. cereus strain CCM2010 T . The 1b and 1c isolates are Pseudomonas sp. The 8a isolate is still unidentified due to unreadable sequence data. Phylogenetic and morphological analyses of Rhizopus showed that all nine isolates refer to the two strains, namely R. microsporus and R. delemar. Tempe merupakan salah satu produk fermentasi yang berasal dari Indonesia, berbahan dasar kacang kedelai, dibuat melalui proses fermentasi yang melibatkan kapang Rhizopus spp.. Penemuan terakhir menjelaskan bahwa telah ditemukan bakteri endosimbion dari kelompok Burkholderia spp. pada miselium kapang R.microsporus yang diketahui mampu menghasilkan mikotoksin berupa rhizonin dan rhizoxin. Penelitian ini bertujuan untuk mengetahui jenis-jenis bakteri endosimbion yang ditemukan pada kapang Rhizopus spp. dari beberapa sampel asal Indonesia, untuk mengetahui hubungan kekerabatan isolat Rhizopus spp. dengan Rhizopus spp. yang telah dilaporkan, serta mengetahui filogenetik bakteri-bakteri endosimbion pada kapang Rhizopus spp. asal Indonesia dengan bakteri endosimbion Burkholderia yang telah dilaporkan. Isolat-isolat bakteri endosimbion diisolasi dari 9 strain sampel isolat kapang R.microsporus var. oligosporus (kode ATH Pr, ATH 1, ATH 10, ATH 24, ATH 27, ATH 35, ATH 40, ATH 53, dan ATH 63). Proses karakterisasi dan identifikasi bakteri endosimbion dilakukan melalui metode pewarnaan Gram serta teknik molekuler melalui beberapa tahapan, di antaranya; purifikasi isolat bakteri, penumbuhan isolat bakteri pada medium NA, ekstraksi DNA dan perbanyakan DNA melalui proses PCR (Polymerase Chain Reaction) menggunakan KAPA3G®, elektroforesis gel, sekuensing DNA, analisis sekuen DNA melalui program Chromas Pro®, dan analisis filogenetik menggunakan aplikasi MEGA 6.0. Amplifikasi DNA dilakukan pada gen lestari 16S rRNA. Ekstraksi dan perbanyakan DNA kapang melalui PCR menggunakan Plant Genomic DNA Mini Kit (GP100) (Genaid, Taiwan) dan GoTaq ® Green Master Mix pada daerah ITS, dan identifikasi morfologi melalui pembuatan preparat slide culture. Sebanyak 11 isolat bakteri berhasil diperoleh dalam penelitian ini. Kesebelas isolat tersebut adalah 1a, 1b, 1c, 5c berasal dari isolat ATH Pr; 1d berasal dari ATH 24; 5a, 5b dari isolat ATH 27; 3c dari isolat ATH 35; 8a dari isolat ATH 53; 4d, 4e dari isolat ATH 63. Hasil identifikasi menggunakan analisis filogenetik molekuler menunjukkan bahwa isolat 1a adalah Staphylococcus sp. karena berada satu klade parafiletik dengan S. cohnii strain GH 137 , S. cohnii subsp. urealyticus strain CK 27 T T . Isolat 1d adalah S. arlettae karena berada satu klade monofiletik dengan S. arlettae strain ATCC 43957 , dan S. nepalensis strain CW1 T . Isolat 4e adalah S.saprophyticus karena berada satu klade monofiletik dengan S. saprophyticus NBRC102446 T T dan S. aprophyticus subsp. bovis GTC843. Isolat 4d, 5c, 3c adalah Bacillus sp. karena satu klade parafiletik dengan B. subtilis JCM1465 , B. subtilis subsp. subtilis DSM10 T . Isolat 5a dan 5b adalah B. cereus karena berada satu klade monofiletik dengan B. cereus strain CCM 2010 T T , B. tequilensis 10b . Isolat 1b dan 1c adalah Pseudomonas sp. Isolat 8a tidak dapat dianalisis secara filogenetik karena hasil sekuensing tidak terlalu bagus yang ditunjukkan dengan banyaknya basa nukleotida yang tidak dapat terbaca identitasnya. Hasil analisis morfologi dan filogenetik kapang Rhizopus menunjukkan bahwa kesembilan isolat merujuk pada dua galur utama, yaitu R. microsporus dan R. delemar
