Clostridium difficile infection (CDI) is the leading cause of infectious diarrhea in hospital settings. Broad-spectrum antimicrobials and other medications such as proton pump inhibitors can disrupt the integrity of the intestinal microbiota, thereby impairing colonization resistance and allowing C. difficile to infect the gut. In this thesis, I used a variety of metagenomic approaches to investigate the complex relationships between medication exposures, intestinal microbiota composition, intestinal epithelium integrity and subsequent development of C. difficile colonization or infection in two distinct patient populations.
