Análisis de RNAs catalíticos en retroelementos de plantas

Self-cleaving ribozymes such as the hammerhead (HHR), the hepatitis-¿ (HDV) or the twister (Tw) motifs, are a group of small catalytic RNAs with a numerous and widespread occurrence in the genomes of organisms from all domains of life. Previous data showed that HHR and HDV ribozymes are frequently found in mobile genetic elements such as retrotransposons, which have efficiently colonized most eukaryotic genomes. In this work, we have characterized two genomic ribozymes from plants, as Tw and HHR, following two different lines of research. Firstly, our bioinformatic mining of twister ribozymes reveals their conserved occurrence in LINE retrotransposons of the RTE superfamily. Twister motifs are found encoded in the 5' UTR of most RTEs of plants, as well as in several metazoan families of this clade of retroelements. The illustrative case of the RTEs present in the apple genome (Malus domestica) reveals the presence of ~1500 Tw ribozymes of the type P1 that can be classified into three similar variants. Most of the genomic ribozyme sequences correspond to 5'-truncated versions at the precise cleavage site, which suggests that the self-cleaved RNA of the retroelement would be the template for retrotranscription and genome integration. Moreover, kinetic analysis of several of these genomic Tw revealed efficient co-transcriptional self-processing in the absence of stable P1 stems or canonical self-cleavage sites. Consequently, and in a similar way as observed for the HDV ribozymes found in other LINEs, these retroelements would seem to process their 5' RNA end through self-cleaving motifs regardless of the upstream sequences where they are embedded. Altogether, our data confirms the conserved presence of self-cleaving ribozymes in plant and animal retrotransposons, which explains the widespread occurrence of these catalytic RNAs in eukaryotic genomes and suggests that more catalytic RNAs may be found encoded in other mobile genetic elements. At the same time, we have deepened in the study of a retrozyme from strawberry (Fragaria ananassa), FaRtz, a non-autonomous retrotransposon with HHR ribozymes. This type of retrotransposon is characterized by having a circular RNA (circRNA) as intermediate, which accumulates in high concentrations in F. ananassa tissues. To study in more detail the life cycle and the propagation of the retrozymes in the genome of plants, we have tried to set up the protocol for genetic transformation of Arabidopsis thaliana plants in order to obtain stable expression lines of the retrotransposons under different promoters/terminators. In addition, we have created constructions of the retrozyme mutated in one of its two HHR, which is not able to self-cleave. The constructions with the mutated retrozyme have been validated by transient expression in Nicotiana benthamiana plants under different promoters. Experiments have been initiated to obtain stable expression lines of both retrozymes, natural and mutated, in A. thaliana plants.Las pequeñas ribozimas de autocorte como los motivos cabeza de martillo (HHR), twister (Tw) o hepatitis-¿ (HDV), son moléculas de RNA con capacidad autocatalítica que recientemente se han encontrado en numerosos genomas a lo largo del árbol de la vida. Datos previos han mostrado que las ribozimas HHR y HDV se encuentran con frecuencia en elementos genéticos móviles como los retrotransposones, elementos que han colonizado de forma eficiente la mayoría de genomas eucariotas. En este trabajo se ha centrado en la caracterización de dos ribozimas genómicos de plantas, Tw y HHR, siguiendo dos líneas de trabajo distintas: Por un lado, se ha llevado a cabo una búsqueda bioinformática de ribozimas Tw en genomas eucarióticos que reveló su presencia de forma conservada dentro de retrotransposones LINE de la familia RTE. En el caso ilustrativo del genoma de manzano (Malus domestica) se han encontrado cerca de 1500 Tw que pudieron clasificarse en tres variantes. La mayoría de las secuencias genómicas de estos motivos son versiones truncadas en el extremo 5¿, a menudo justo antes del punto de corte de la ribozima, lo que sugiere que el RNA autoprocesado del retroelemento sería el molde para la retrotranscripción e integración del elemento en el genoma. El análisis cinético de varios de estos motivos Tw genómicos truncados, reveló un autocorte co-transcripcional eficiente, a pesar de la ausencia de la hélice del extremo 5¿ o del punto canónico de corte. Estos resultados asemejan a las ribozimas Tw con las HDV encontradas en otros retroelementos LINE, ya que ambas procesarían el extremo 5¿ del RNA del retrotransposón a través de motivos de autocorte independientes de la secuencia genómica localizada aguas arriba del punto de corte. Los datos aquí presentados confirman la presencia conservada de ribozimas de autocorte en retrotransposones de plantas y animales, lo que explicaría la presencia generalizada de dichos RNAs catalíticos en genomas de eucariotas y sugieren la existencia de más RNAs catalíticos codificados en estos elementos móviles. Paralelamente, se ha profundizado en el estudio y caracterización del retrozima del fresón (Fragaria ananassa), FaRtz, un retrotransposón no autónomo que contiene ribozimas HHR en sus regiones LTR. Este tipo de retrotransposón de plantas se caracteriza por presentar un intermediario de retrotransposición circular, el cual se acumula a concentraciones elevadas en tejidos de F. ananassa. Para estudiar con más detalle el ciclo biológico y propagación de los retrozimas en los genomas de plantas, se ha comenzado la puesta a punto de los protocolos de transformación de Arabidopsis thaliana para obtener líneas transformantes estables que expresen FaRtz en presencia y ausencia de un promotor exógeno. Además, se han obtenido mediante el sistema GoldenBraid 3.0 distintas construcciones de un retrozima con una de sus HHR mutada e incapaz de catalizar su autocorte, para ensayos de transformación transitoria en Nicotiana benthamiana y estable en A. thaliana.Martín Guindal, A.
