For each clade, we computed the fraction of the secretome (extracellular, cell wall, outer membrane) encoded in plasmids (sec<sub>plasmids</sub>) and divided this by the sum of the fraction encoded in the plasmids and the core (black, sec<sub>core</sub>) or the accessory genome (white, sec<sub>accessory</sub>). The precise formulae are sec<sub>plasmids</sub>/(sec<sub>core</sub>+ sec<sub>plasmids</sub>) and sec<sub>plasmids</sub>/(sec<sub>accessory</sub>+ sec<sub>plasmids</sub>).
