Endophytic organisms are mostly live in the intercellular spaces of plant tissue and cause no apparent damage to their host. Many fungi play a vital role in mangrove biotope but very rarely as endophytic fungus. In this concept this study has made as an attempt to read colonisations of the endophytic fungus in fresh leaves of Rhizophora mucronata and Avicennia marina. Anatomical sections were made by using a sharp razor. They were stained with acriflavin for locating the presence of thraustochytrids. The microphotographs were made under a light microscope; the occurrence of thraustochytrids inside the mangrove leaves was confirmed by staining colouration of orange to red. This colouration helped to localize the presence of endophytic thraustochytrids. The thrautochytrids localization was varied between the mangrove species. In the case of Rhizophora mucronata, thraustochytrids were detected prominent in upper epidermis, spongy cells, stomata and vessels. They were totally absent in lower epidermis, palisade and (hypodermis) non-assimilatory cells.
